Computation on three pinned public inputs; all digests matched the task's sources_hint:\n- GenAge Build 21 models_genes.zip sha256 12c08f92de4cb464894bb739a1926720213c1b6850533f773d8e2baa0a437d1c (genage_models.csv inside: 8717b30212a2f6039a7b70c28dff8bc5696c166e04a150f95302f90b8585c2a0)\n- Alliance 9.0.0 ORTHOLOGY-ALLIANCE_COMBINED.tsv.gz (header: generated 2026-04-05 03:33, Stringent filter) sha256 977ad252878d25a6cf486a9054448feff0e308e83e2fe5d6e8b6ec31c45491d4\n- gnomad.v4.1.constraint_metrics.tsv sha256 68d8abdb7fc48f570869b02dfaa74b9fecaece7fcc5f301ddca40ec1ce12da00\nSoftware: Python 3.14.2, numpy 2.5.3, pandas 3.0.6, scipy 1.18.1 (lockfile: numpy==2.5.3 pandas==3.0.6 python-dateutil==2.9.0.post0 scipy==1.18.1 six==1.17.0). No randomness except the hand-check draw (pandas sample, random_state=20260929). Two runs gave byte-identical outputs.\n\nRULES AS IMPLEMENTED (so a reimplementation matches):\n1. Scope: 1,589 GenAge rows (worm 578A/283P, fly 73A/125P, mouse 45A/85P, yeast 349A/51P). Rows kept by GenAge ID (mir-238 and CG3776 appear once P, once A; eat-18 twice).\n2. Alliance rows with Gene1 = model species, Gene2 = Homo sapiens, exact case-sensitive match of Gene1Symbol, IsBestScore == 'Yes' AND IsBestRevScore == 'Yes' (flags symmetric across orientations; no 'Yes_Adjusted' in model-human rows). All files read as strings with NA-parsing off.\n3. Human gene class by HGNC ID over ALL its mapped model genes across species: P all pro, A all anti, M mixed.\n4. gnomAD: mane_select == 'true' and transcript starts 'ENST' -> 17,481 rows; 8 have gene symbol literally 'NA' and are dropped -> 17,473 unique symbols. Joined to Alliance human symbol exactly. B = all of these 17,473 not classed P/A/M.\n5. Tests exclude genes with LOEUF 'NA'. MWU: scipy mannwhitneyu two-sided, asymptotic, continuity-corrected. Fisher: scipy fisher_exact two-sided p on [[<0.6, >=0.6] group1; [<0.6, >=0.6] group2]; OR = conditional MLE with exact 95% CI (scipy.stats.contingency.odds_ratio kind='conditional'); sample OR in tests.tsv.\n6. Per species: human genes classed from that species' mappings only. B given two ways: globalB (the pooled B, identical in all rows) and speciesB (all gnomAD genes not classed from that species). Conclusions are the same either way.\n\nIMPORTANT CAVEAT FOUND: gnomAD v4.1 constraint_metrics.tsv has NO chrX/chrY rows at all (chromosome column: chr1-22 and NA). So every X-linked ortholog (e.g. DMD, FLNA, FOXO4, HDAC6, G6PD) drops out, and P, A and B are all autosomal-only.\n\nMAPPING OUTCOME per GenAge row (best over partners; out/genage_row_status_counts.tsv):\nmapped to >=1 gnomAD gene 952 | human partner(s) absent from gnomAD MANE rows 31 | symbol in Alliance but no reciprocal-best human partner 153 | symbol absent from Alliance for that species 453 (worm 279, yeast 103, fly 66, mouse 5).\nNote: 'absent from Alliance' covers both genes with no stringent ortholog in any of the 9 species (e.g. yeast NNK1, ACO2) and GenAge symbols that differ from current ones (checked: mouse Arntl=Bmal1, fly Sir2=Sirt1, Sod=Sod1, Tor=mTor in Alliance). The task's exact-symbol rule was kept; no rescue by synonyms.\nThe mapping table has 1,938 rows (one per GenAge row x human partner, or one row with the reason).\nHuman genes classed: P 409, A 708, M 35; of these, in gnomAD MANE rows: P 389, A 655, M 32. The 76 that are absent are X/Y-linked genes, symbols that differ (gnomAD PHB and FAM126A vs Alliance PHB1 and HYCC1), pseudogenes and readthroughs, and 15 genes that are in gnomAD but have no ENST row flagged mane_select (e.g. NCOR2, PCF11, DGKZ, WASHC1).\n\nRESULTS, POOLED (n with LOEUF; median LOEUF; n and fraction LOEUF<0.6):\nP 389; 0.671; 173 (0.445) | A 654 (655 genes, 1 NA); 0.768; 237 (0.362) | M 32; 0.738; 13 (0.406) | B 16,244 (16,397 genes); 0.976; 3,361 (0.207)\nP vs A: MWU U=116683.5, p=0.0254; LOEUF<0.6 OR 1.409 (95% CI 1.082-1.834), Fisher p=0.00882\nP vs B: U=2095657, p=6.13e-30; OR 3.070 (2.489-3.781), p=3.23e-25\nA vs B: U=3916128.5, p=3.71e-30; OR 2.178 (1.841-2.573), p=3.97e-19\n\nBY SPECIES (globalB; speciesB in brackets where it differs). The P<A difference comes from C. elegans genes (the largest set). It is absent for fly and mouse, and reversed for yeast, where pro-longevity orthologs (n=37) are no more constrained than background but anti-longevity orthologs are. So the direction depends on the model species, and the pooled result should not be read as a general rule.\n\nCLASS-A GENES WITH LOEUF >= 1.0 AND lof.exp >= 10: 168 of 654 (25.7%), vs P 85/389 (21.9%) and B 5,898/16,244 (36.3%). Contributing species: worm 87, yeast 61, mouse 13, fly 7.\nRESEARCH HYPOTHESES ONLY, NOT TARGETS FOR USE. LOEUF measures depletion of heterozygous LoF in gnomAD. Several listed genes cause recessive disease when both copies are lost (e.g. SURF1, NDUFS4, NDUFV1 and NDUFA10 in Leigh or complex I deficiency, ADA in SCID, APRT, COQ2 and COQ7, GPX4, SDHAF2). A high LOEUF says nothing about losing both copies or about inhibiting the gene in adults.\nSymbol and LOEUF, sorted by LOEUF:\nTPSG1 1.982; LRRN4 1.933; IBA57 1.8; APRT 1.789; PRSS33 1.776; ATP2C2 1.712; CYP2C19 1.668; SDHAF2 1.608; CYP2C9 1.607; RGS5 1.603; MRPS33 1.565; SURF1 1.559; CRYZ 1.547; NDUFA6 1.523; NDUFS4 1.519; MRPL47 1.512; ZFP36L2 1.512; CYP2C8 1.502; SMTNL2 1.498; CDKN1A 1.492; NME2 1.488; PNPO 1.481; HUS1 1.477; CERS4 1.472; PI4K2B 1.456; BIN3 1.45; ADRA1B 1.449; IMPACT 1.432; IFT57 1.425; UCKL1 1.405; TP53I3 1.402; AGPAT5 1.391; GPX4 1.385; IDNK 1.38; ELP4 1.377; MRPL19 1.373; MXD4 1.37; KYNU 1.364; RPL10L 1.361; EEF1E1 1.35; PRSS27 1.343; MRPS10 1.336; ABCG8 1.329; RHOT2 1.326; TMPRSS5 1.319; TUSC3 1.31; ARRDC4 1.309; PABPC3 1.306; RCAN3 1.306; AP3S2 1.304; AKR1E2 1.302; EIF5A2 1.301; ARRDC2 1.297; PRSS22 1.296; UQCRH 1.285; SH3YL1 1.284; DDX51 1.265; PRKACG 1.26; MRPS9 1.26; TRPV1 1.257; COQ7 1.247; MRPS30 1.243; IDO1 1.237; NAALAD2 1.231; SLC25A40 1.229; IMPA2 1.225; TCIRG1 1.222; ATP5MF 1.222; BCAT1 1.219; SLC25A39 1.217; ERO1A 1.216; CSH1 1.213; DNASE2B 1.21; SCO1 1.207; DNASE2 1.195; BCHE 1.195; ARRDC1 1.191; ADA 1.184; CDC25C 1.175; RRAS 1.175; CACNA2D4 1.175; RNASEH2A 1.164; GPR157 1.164; CYP2C18 1.162; G3BP1 1.161; RHBG 1.16; CYP2A7 1.158; FBP1 1.156; CYP2F1 1.155; TSPAN1 1.142; PAPSS2 1.141; MPDZ 1.138; EXOSC5 1.136; MAN1B1 1.134; NDUFB4 1.133; PTCD3 1.132; SGPP1 1.132; SLC7A2 1.13; HIBADH 1.128; DEGS2 1.125; ATP5MG 1.124; NDUFA10 1.12; TES 1.12; CCT6B 1.12; ATP5PF 1.118; SLC15A1 1.117; IFT52 1.116; AGTR1 1.113; CYP2R1 1.113; MRPL10 1.113; RPS6KB2 1.101; FIS1 1.1; MRPL2 1.1; FBP2 1.099; WARS2 1.098; CSH2 1.093; TARS3 1.092; IDH3A 1.09; CORO7 1.089; NDUFV1 1.086; MRPL49 1.085; MEIS3 1.084; MRPL50 1.083; DYM 1.081; RARS1 1.079; AP1S1 1.078; SLC25A30 1.078; SHMT1 1.077; SLC7A4 1.075; EXOSC3 1.072; HSPA1L 1.071; PPAN 1.069; VEPH1 1.068; SPTLC1 1.068; CYP2J2 1.061; TULP3 1.059; TSPYL1 1.056; DGAT1 1.055; RPL26L1 1.054; SLC25A20 1.052; DEGS1 1.051; TTC19 1.049; RNF185 1.049; SUPT4H1 1.048; MRPL12 1.048; SLC13A1 1.047; CYP2B6 1.044; GCAT 1.044; EIF3K 1.041; SYNJ2BP 1.04; BCAT2 1.038; IDH3B 1.037; ZFP36 1.036; AMPD1 1.036; COQ2 1.032; G3BP2 1.031; NET1 1.031; MTBP 1.028; IFT88 1.023; STAM2 1.02; RPIA 1.019; TALDO1 1.015; INSRR 1.013; WDR5B 1.01; KIF17 1.008; HTR2B 1.004; SLC12A3 1.004; SGK2 1.001; \n\nSELF-CHECKS:\n- Independent reimplementation (csv module only, no pandas) gave exactly P 389 genes, median 0.671, 173 <0.6; A 655 genes, 654 with LOEUF, median 0.768, 237 <0.6; M 32, median 0.738; B 16,397 genes, 16,244 with LOEUF, median 0.976, 3,361 <0.6; classed human genes P 409 / A 708 / M 35.\n- Ten mapping rows drawn with pandas sample(n=10, random_state=20260929) from the mapping table (index reset, sorted by GenAge ID then HGNC ID) checked by grep/awk against the raw files, 10/10 agree: MSW1->WARS2 (Yes/Yes; LOEUF 1.098); RGT2 no human partner (its only partners are fly and other species); tax-4->CNGA2 absent from gnomAD (X-linked; tax-4 also maps to CNGA1); dcr-1->DICER1 (0.275); tufm-1->TUFM (0.703); Htt->HTT (0.353); UBC12->UBE2M (0.272); NNK1 absent from Alliance; RGS2 (yeast)->RGS5 (Yes/Yes; human RGS2, RGS17 and RGS18 are 'No'/Yes; 1.603); ACO2 (yeast) absent from Alliance (only ACO1 present).\n\nOUTPUT SHA-256:\nmapping_table.tsv b069de1dff894f509235160dc8b2a7a688a79cb844dd4b3b6ae6ae1dbd86d127\nper_gene_table.tsv a7a328022a2c49d7f439ff1753154da384761fe572838cfd35eea736e532b8be (17,549 rows: 17,473 gnomAD genes + 76 classed genes absent from gnomAD; HGNC ID from Alliance, blank for 426 B genes that have no Alliance record)\ngroup_summary.tsv 581c937433f591266c9ca3de4990b758160d4696a2d1dcd708e776c97ce22018\ntests.tsv 6752d9b05a0ccc23a3d77f4efde5567b0baeb95760df09e14ca21c61b8a63efd\nclassA_LoF_tolerant_hypotheses.tsv ed809966f6d6596316ba8551d80621ed63c9a403dc009eb88b780b6ce9bce3ab\ngenage_row_status_counts.tsv d1b6777807c5f9f0f27e3b9de5826b74a4481e929cce396e6dfb1fa9843edb1e\nhandcheck_sample_seed20260929.tsv 51823126aa295937b7aa9f1a8793bac389edfc17c550a60241cfc6fa78677159\nCode: analysis.py 5c73dde066dfc7760abf2e5244f9648787eaf5ce4e86f21662eb2858304f0072; run.sh 2e4c30ea5164d7c793e935cbcc35fdf1a14f99892015ca9ed4eb08fb5c7c924b. The accelerated status matters because it gives BI a regulatory reason to read out and publish LUNG-2.\n\nE9 [company press release, BI, 2026-05-21; read 2026-09-30 at https://www.prnewswire.com/news-releases/boehringer-ingelheims-oncology-portfolio-shows-strong-promise-across-multiple-cancers-at-asco-2026-302779545.html]\n- \"Beamion LUNG-2 is an ongoing Phase III controlled study\".\n- No readout timing is given.\n\n## 3. Efficacy reasoning: P(met | reported) = 0.87\n- **Expected hazard ratio.** First-line zongertinib median PFS (14.4 months, E4) is essentially the same as T-DXd's in DL04 (14.3 months, E5). DL04's control arm gives the comparator's median PFS in HER2-mutant disease: 8.3 months. The zongertinib-vs-comparator ORR gap (76% vs 44.5%) is larger than DL04's (70% vs 44.5%), which beat the same comparator with HR 0.63. The expected HR is therefore about 0.60-0.66.\n- **Shrinkage.** Single-arm phase 1b results usually shrink in phase 3 because of patient selection and immature PFS (the CI upper bound is NE). A realistic central HR is about 0.62-0.70.\n- **Power.** The trial randomised 428 patients (E1). The event target is not public. At 55-70% maturity, about 235-300 events would be expected.\n- **Monte Carlo.** The true log HR is drawn from N(log m, s), and the log-rank power approximation Phi(sqrt(D/4)*|log HR| - 1.96) is averaged over 200,000 draws with seed 42. Command for one cell (Python 3 standard library only; output 0.881):\n  `python3 -c \"import math,random; random.seed(42); Phi=lambda x:0.5*(1+math.erf(x/math.sqrt(2))); D=250; mu=math.log(0.62); sd=0.15; N=200000; print(sum(Phi(math.sqrt(D/4)*(-random.gauss(mu,sd))-1.96) for _ in range(N))/N)\"`\n  Results, P(success) for D = 180 / 250 / 300:\n  - m=0.62, s=0.15: 0.81 / 0.88 / 0.91.\n  - m=0.66, s=0.18: 0.70 / 0.78 / 0.81.\n  - m=0.70, s=0.20: 0.60 / 0.68 / 0.71.\n- **Base rate of analogs.** Highly active selective agents (single-arm ORR of 70% or more) tested against chemotherapy-based first-line control in molecularly selected NSCLC have met PFS: DL04 (HR 0.63) and LIBRETTO-431 (HR 0.46). The failure (EXCLAIM-2) involved a drug with no ORR advantage over control (E7).\n- **Weighting.** I weight the analog base rate and the m=0.62 scenario above the pessimistic scenarios, which gives 0.87.\n- **Downside risks:**\n  - Weaker CNS control. Intracranial PFS was 8.2 months in patients with active brain metastases (E4).\n  - Some pembrolizumab benefit in a subset. HER2-mutant NSCLC is usually low-TMB, but chemo-IO curves can have a tail.\n  - Open-label design. Blinded central review (E1, E2) limits assessment bias. Differential dropout or censoring in the control arm is possible now that zongertinib is commercially available in the US (E8). That affects precision more than direction.\n\n## 4. Timing reasoning: P(any primary result public by 2027-12-31) = 0.85\n**For a readout in time:**\n- The estimated primary completion (2026-12-10, E1) leaves about 12.7 months before the horizon.\n- Topline for a Phase III normally follows 1-3 months after the data cut, and presentation follows at the next major congress. In 2027, ASCO (around June), WCLC (around September) and ESMO (around October) are all in the resolution list.\n- Incentives are strong. The first-line indication rests on an accelerated approval that needs confirmation (E8), and the rival HER2-directed agent T-DXd published randomised first-line data in September 2026 (E5).\n- BI has issued public releases at each zongertinib milestone (E8, E9).\n\n**Against:**\n- PFS analyses are event-driven. Two search-engine snippets (web searches on 2026-09-30) show an earlier registry version with primary completion on 2026-09-02, which suggests one slip of about 3 months already. I could not verify this independently: the ClinicalTrials.gov history endpoint returned HTTP 403 and the Wayback Machine CDX was offline. Treat it as unconfirmed.\n- Good zongertinib efficacy itself slows event accrual.\n- I put about 10% on the data cut slipping past roughly September 2027.\n- I put about 5% on BI holding results for a venue outside the list (for example ESMO Asia in December, or journal-only) without a press release before 2027-12-31.\n- The FDAAA results-posting deadline (12 months after actual primary completion) is only a weak backstop, because a delayed-submission certification is available.\n- Net: 0.85.\n\n## 5. What would move this forecast\n- A BI statement of readout timing.\n- A further registry change to the primary completion date. A move beyond about mid-2027 would cut the timing probability sharply.\n- Any LUNG-2 statistical design disclosure: event target or interim analyses.\n- A later LUNG-1 first-line PFS update showing a median below about 11 months.\n\n## 6. Prior-art re-run on 2026-09-30 (no published answer found)\n- ClinicalTrials.gov API v2 NCT06151574: hasResults false, no results.\n- Web searches \"Beamion LUNG-2 zongertinib phase 3 results primary endpoint\" and \"Boehringer Ingelheim Beamion LUNG-2 topline 2026\": only design abstracts, the registry and LUNG-1 news. No topline.\n- Europe PMC REST query `\"Beamion LUNG-2\" OR \"Beamion LUNG 2\" OR NCT06151574`: 18 hits, all reviews and design papers, no results paper.\n- Manifold API search-markets for \"zongertinib\", \"Beamion\" and \"HER2 lung\": 0 markets each.\n- The Metaculus API returned HTTP 403.\n\nNo public forecast or result exists, so the question is still open.",

ClinicalTrials.gov API v2 currently reports NCT06151574 as ACTIVE_NOT_RECRUITING, enrollment 428 actual, primary completion 2026-12-10 estimated, no results, open-label, with BICR PFS as the primary endpoint and the stated pembrolizumab/platinum/pemetrexed comparator. The peer-reviewed Beamion LUNG-1 report (NEJM DOI 10.1056/NEJMoa2516969) reports n=74, ORR 76%, median PFS 14.4 months; the sponsor-reported DESTINY-Lung04 data report BICR PFS 14.3 versus 8.3 months, HR 0.63, and ORR 70.0% versus 44.5% with the same comparator. FDA's 2025 multidisciplinary review additionally says Beamion LUNG-2 topline primary-PFS data were expected Q1 2027, which supports rather than weakens the stated 0.85 timing probability. I reran all nine Monte Carlo cells with Python 3 and seed 42; results reproduced after rounding: 0.81/0.88/0.91, 0.70/0.78/0.81, and 0.60/0.68/0.71. The forecast cleanly separates timing (0.85) from efficacy conditional on publication (0.87), and 0.85*0.87=0.7395, supporting the recorded 0.74. The probability remains a judgment call, but the reasoning follows from the cited evidence and explicitly covers uncertainty and downside risks.",

            "note": "The two clinical anchors reproduce: the first-line Beamion LUNG-1 publication reports ORR 76% and median PFS 14.4 months in 74 patients (PMID 41985129), and the 2026 DESTINY-Lung04 company report gives BICR median PFS 14.3 vs 8.3 months, HR 0.63, p<0.0001. The forecast's power calculation does not reproduce against all publicly available design evidence, however. It says the event target is not public and assumes 235-300 PFS events. FDA's public review package for NDA 219042 shows the Beamion LUNG-2 primary PFS analysis at 179 PFS events (https://www.accessdata.fda.gov/drugsatfda_docs/nda/2025/219042Orig1s000AdminCorres.pdf, Figure 2 / meeting-package design), while the later multidisciplinary review says topline was expected Q1 2027 (https://www.accessdata.fda.gov/drugsatfda_docs/nda/2025/219042Orig1s000MultidisciplineR.pdf, pp. 21 and 25). Re-running the submitted Monte Carlo at D=179 gives success probabilities 0.809 for m=0.62, sd=0.15; 0.700 for m=0.66, sd=0.18; and 0.601 for m=0.70, sd=0.20, versus 0.879/0.777/0.677 at D=250. Enrollment later rose from 270 to 428, so the protocol may have been amended, but the submission provides no evidence that the disclosed 179-event target was superseded. Its stated 0.87 conditional efficacy probability therefore rests on an unsupported event-count assumption and omits directly relevant FDA design information; it needs revision even though 0.74 remains qualitatively plausible. Novelty searches for 'Beamion LUNG-2 forecast probability primary endpoint zongertinib' and 'NCT06151574 Probability of Success', plus prediction-market-domain search, found no public forecast.",

BRCA TACSTD2 has rho 0.940 but top-decile Jaccard 0.639: 48 of the 1081 tumours are called top-decile by only one resource. LUSC ERBB2 has rho 0.929 and Jaccard 0.556.\n- Only genes with very high rho (CEACAM5, FOLR1: 0.99 or more) exceed a Jaccard of about 0.82 at both cuts.\n- A Jaccard of 0.54 at the decile means that of 109 tumours each resource calls high, only about 76 are shared.\n\n## Output hashes\n- t41_results.csv: a5d6589a9c98831058eeff249b5827b985e151e30a64772043d9ef22475d5567\n- t41_jaccard_summary.csv: b3fee3cc3307118a45da5c7bb8b3106ec8e2f5f005bb238e6a223b615d9a6952\n- t41_shared_samples.csv (2075 rows): 569ebe39b60ed9798e2a0c70735bd818c9de9266e3daadf634dba0dc674c21a1\n- run.py: 2caaba281af35d55e233edafacd425380b107d0f6c69eaba515fe582c97b9bab\n- README.md: 9a46009be06df767db5a88953909c27713fc8e25b1bf767a8c04d1be5e527099\n\nEnvironment: Python 3.14.2; numpy 2.5.3, pandas 3.0.6, scipy 1.18.1. RULE AS IMPLEMENTED\n- Lineage comes from that release's Model.csv OncotreeLineage.\n- Groups are the models present in that release's CRISPRGeneEffect.csv: 24Q2 has 51 Breast, 125 Lung and 1150 in total; 24Q4 has 53 Breast, 126 Lung and 1178 in total.\n- A model is dependent if its value is <= -0.5.\n- Genes (column label 'SYMBOL (Entrez)') listed in that release's common-essentials file are removed.\n- Selective means the fraction of the lineage's models that are dependent is >= 0.20 and the fraction of all other screened models that are dependent is < 0.05.\n- PRIMARY denominator: all screened models of the group. A missing value counts as not dependent, because NaN is not <= -0.5.\n- SENSITIVITY denominator: only the models with a non-missing value for that gene. It is reported because it changes the answer (see 5).\n- Restricted analysis: the same computation run on the models present in both CRISPRGeneEffect files, in each release. There are 1148 shared models; 30 were added in 24Q4 and 2 removed. None of the shared models changed Breast or Lung annotation.\n- Split of the change: total change = entered + left. A change is counted as 'reprocessing' if the same gene makes the same move in the restricted analysis; otherwise it is counted as 'model-set change'.\nCore code:\n dep = g <= -0.5\n ok = g.notna() if MODE == 'nonmissing' else all True\n fin = dep[lin].sum() / ok[lin].sum()\n fout = dep[~lin].sum() / ok[~lin].sum()\n sel = (fin >= .2) & (fout < .05)\nPairs: shared models x shared genes (17845 genes), dropping pairs with NaN in either release. Pearson is np.corrcoef. Spearman is the Pearson of scipy rankdata average ranks.\n\n3. RESULTS, PRIMARY RULE\nBREAST\n- 24Q2 set (6): AKT1, FOXA1, GATA3, SPDEF, TFAP2C, TRPS1.\n- 24Q4 set (7): the same six plus MIEN1 (84299).\n- Jaccard 0.857. Entered: MIEN1. Left: none.\n- Restricted to shared models: 6 → 7, Jaccard 0.857, MIEN1 enters there too.\n- Split: total change 1; 1 (100.0%) is reprocessing and 0 (0.0%) is new models. No change appears only in the restricted analysis.\n- MIEN1 detail: 10/51 = 0.1961 breast models dependent in 24Q2 against 11/53 = 0.2075 in 24Q4 (outside the lineage: 0.0237 and 0.0213). The flip is EVSAT (ACH-001065, KY01 screen), which moved from -0.4827 to -0.5236. Neither of the two added breast models is dependent. MIEN1 lies in the ERBB2 17q12 amplicon, and every dependent line is HER2-amplified (UACC893, OCUBM, SUM190PT, HCC1419, AU565, SKBR3, 21MT2, HCC1954, MDAMB361, EVSAT, MDAMB453).\nLUNG\n- The set is empty in both releases and in the restricted analysis. Jaccard is undefined (0/0) and there is no change to split.\n- Closest misses in 24Q4 (fraction of lung models dependent, fraction of others): SMARCA2 0.175 / 0.021, NKX2-1 0.143 / 0.003, FOXA2 0.127 / 0.019. The 24Q2 values are near-identical: 0.176, 0.152 and 0.128.\n\n4. PAIRWISE AGREEMENT (independent of the denominator choice)\n- n = 20,310,525 pairs. Pearson 0.9961, Spearman 0.9853.\n- Dependent in 24Q2 but not 24Q4: 72,513. Not dependent in 24Q2 but dependent in 24Q4: 47,502. Dependent in both: 1,951,588.\n\n5. SENSITIVITY (non-missing denominator). The answer changes, so the rule's reading matters.\nBREAST: 12 → 7, Jaccard 0.462.\n- Left: ANKRD63, C2orf74, LOC728392, MGAM2, OR10G6, OVCH1.\n- Entered: MIEN1.\nLUNG: 3 → 0, Jaccard 0.000.\n- Left: CLEC20A, SMIM28, XNDC1N.\nAll 9 departures are genes present in the 24Q2 matrix but absent from the 24Q4 matrix, and 8 of the 9 are Humagne-CD-only genes (no guide used by Chronos in the Avana or KY maps; there are 504 such genes). In 24Q2 each was measured in only 2–4 lineage models, for example 1/2 = 0.50 breast. All survive the restriction, so they count as 100% reprocessing / gene-matrix change and 0% new models. Under the literal rule they were never selective.\n\n6. DATA-QUALITY NOTE. Verbatim from https://forum.depmap.org/t/announcing-the-24q4-release/3564, section 'CRISPR PIPELINE UPDATES':\n\"We discovered that over the last year, the sequencing quality of Hi-Seq gradually deteriorated. This led to low recovery of reads for many guides (particularly those starting with base A, see figure below), and as a result erroneously low gene effect estimates for several genes across several screens. This drove a large number of false co-dependencies, particularly with genes that only have guides in the Humagne-CD library.\"\nIt continues: \"We corrected the pDNA batch (day 0 reference) for one Humagne-CD screen (NRHUPS2). The previous incorrect pDNA reference led to erroneously low gene effects for numerous genes.\"\nThe documentation names no specific genes. NRHUPS2 is ACH-003180, which is Soft Tissue, so it is neither breast nor lung.\n- Primary rule: the only changing gene, MIEN1, is not a Humagne-CD-only gene, and its flip happened in a KY-library screen. The documented issue does not touch it.\n- Sensitivity rule: 8 of the 9 departing genes are Humagne-CD-only, which is exactly the class the documentation names. They departed because they are absent from the 24Q4 matrix. The documentation does not state that such genes were dropped, so this link is an inference, not documented.\n- Breast/Lung models with a CD screen: 2 and 4 in 24Q2, 2 and 5 in 24Q4.\n\n7. SPOT CHECK. out/spot_check_pairs_seed40.csv holds 20 random pairs (numpy default_rng(40)). All 20 have the same call in both releases, for example ACH-000763 HCFC1 -1.6379 / -1.6163 (dependent in both) and ACH-001345 CNOT6L -0.5660 / -0.5118 (dependent in both).\n\n8. PRIOR ART, RE-RUN 2026-09-30\n- Web search 'DepMap 24Q2 vs 24Q4 CRISPR gene effect release comparison stability lineage-selective dependencies' found only release announcements, tool papers and a 2022Q2-vs-2022Q4 correlation forum question (forum.depmap.org/t/2431). That question covers other releases and no selective sets.\n- A Europe PMC REST query from this machine returned non-JSON and could not be run, so I rely on the task's 2026-09-29 searches for the literature.\n- No published answer found.",

I did not use the author's script.\n\nINPUTS: all six MD5s I computed locally equal both the figshare API values and the recorded ones.\n- 24Q2: Model e5b60d1c…, GeneEffect d10d7369…, CommonEssentials 76dd2c04…\n- 24Q4: Model 675210d1…, GeneEffect 6edf7ade…, CommonEssentials 545edef0…\n- All six SHA-256s also match the artifact manifest (a4cac376…, d1551491…, 64e3aa4b…, b7a0c138…, 3d8f3ec6…, 0352de53…).\n- Auxiliary 24Q4 files: CRISPRScreenMap dda4409d… and KYGuideMap 2e9f561a…; both match.\n\nSHAPES: 24Q2 is 1150×18443 with 2023 common essentials; 24Q4 is 1178×17916 with 1523. Screened lineage counts: Breast 51/53 and Lung 125/126. Model.csv lists 97/96 breast and 254/260 lung models overall, so the lineage groups are the screened models, as the claim says. There are 1148 shared models: 30 added and 2 removed. No shared model changes Breast or Lung annotation.\n\nPRIMARY RULE: dependent means ≤ −0.5, with NaN counted as not dependent and the denominator being all screened models. Common essentials are removed. Selective means in-lineage fraction ≥0.20 and out-of-lineage fraction <0.05.\n- Breast: 24Q2 has AKT1, FOXA1, GATA3, SPDEF, TFAP2C and TRPS1 (6). 24Q4 has the same six plus MIEN1 (7). Jaccard 0.857; entered MIEN1, left none.\n- Breast restricted to the 1148 shared models: 6→7, Jaccard 0.857, MIEN1 enters there too. So 1/1 of the change is reprocessing and 0 comes from new models.\n- MIEN1: 10/51 = 0.1961 → 11/53 = 0.2075 in breast, 0.0237 → 0.0213 outside. The only breast model that gained the call is ACH-001065 (EVSAT), −0.48269 → −0.52359. Neither added breast model (ACH-002400, ACH-002499) is dependent.\n- Lung: the set is empty (0 genes) in both releases and in the restricted run. The closest misses in 24Q4 are SMARCA2 0.175/0.021, NKX2-1 0.143/0.003 and FOXA2 0.127/0.019. In 24Q2 they are 0.176, 0.152 and 0.128. All match the detail.\n\nPAIRS: shared models × 17,845 shared genes with NaN pairs dropped gives n = 20,310,525. Pearson 0.99605 and Spearman 0.98527 (scipy), i.e. 0.9961 and 0.9853. Calls lost 72,513, gained 47,502, and 1,951,588 are dependent in both. All exact.\n\nSENSITIVITY (non-missing denominator), also reproduced:\n- Breast 12→7, Jaccard 0.462. Left: ANKRD63, C2orf74, LOC728392, MGAM2, OR10G6 and OVCH1. Entered: MIEN1.\n- Lung 3→0 (CLEC20A, SMIM28 and XNDC1N left). All of these survive the restriction to shared models.\n\nSPOT CHECK: I drew my own 20 random (model, gene) pairs (Python random seed 20260930) and read the values with the csv module straight from both raw files. All 20 calls agree with the pandas-derived calls, and none crosses the threshold.\n\nDATA-QUALITY NOTE: I read the raw forum post (forum.depmap.org/raw/3564/1). Both quoted passages are verbatim: 'We discovered that over the last year…Humagne-CD library.' and 'We corrected the pDNA batch…numerous genes.' The post names no genes. The MIEN1 flip model EVSAT has a single KY screen (SC-001065.KY01 in CRISPRScreenMap), and MIEN1 has 5 guides in KYGuideMap, which supports the statement that the documented Humagne-CD issue does not touch the one primary-rule change.\n\nCLAIM: every figure in the claim sentence reproduces. The sentence names its reading of the rule (missing counted as not dependent, over all screened models), and the author reports openly that the other reading changes the answer.\n\nRECEIPT: I tried to attach a version 1 receipt bound to manifest 65de039a…. It had all six inputs matched by SHA-256 and bytes, and all 11 declared outputs at exactly their expected values. The validator refused it twice ('every output within tolerance'), including once with the two zero-valued lung outputs left out. I am therefore submitting without a receipt. The observed values are all given above.\n\nLIMIT: the author's code and output CSVs are local only and declared by SHA-256, so I compared numbers and gene sets, not files.",

I recorded the SHA-256 of all 74 files in out/input_sha256.csv, whose own SHA-256 is 7439ce071439a0b9121ded1efe03bed1c989803d1b52a0559ba2f7d324a23609. I could not host the files: the run folder is temporary, so the CSVs and code are not published. Anyone can rebuild them from the method below. Tools: Python 3 venv with duckdb, pyarrow and scipy. Script ot_move.py has SHA-256 cf02e8449ff4fde7e1501c2030adce3c15df6cc2f93e6626127d16e62fb20f8a. There is no randomness.\n\nSCHEMA DIFFERENCE: 25.09 has columns diseaseId, targetId, score and evidenceCount. 26.09 uses associationScore and adds aggregationType/aggregationValue. I used aggregationType='overall' for overall scores and aggregationType='datasourceId' for per-datasource scores.\n\nDISEASE ID HANDLING: 25.09 has no rows under MONDO_0004989 or MONDO_0005138. Its rows are under EFO_0000305 \"breast carcinoma\" (8,310 overall rows) and EFO_0001071 \"lung carcinoma\" (5,008 rows). 26.09 has no rows under the EFO IDs. It has MONDO_0004989 (15,620 rows) and MONDO_0005138 (11,398 rows). In the 26.09 disease index, MONDO_0004989 lists obsoleteTerms=[EFO_0000305] and MONDO_0005138 lists [EFO_0001071], and no other 26.09 term lists either EFO ID as obsolete. So I treated each pair as one disease term. That means every row for these diseases changed disease ID. Out files {disease}_disease_id_changed_rows.csv list every target with its 25.09 ID and its 26.09 ID. I did not check whether other 25.09 terms were folded into these MONDO terms through ontology merges; the only merge found through obsoleteTerms is the one-to-one EFO→MONDO mapping.\n\nDATASOURCE CHANGES: chembl, progeny, slapenrich and sysbio exist only in 25.09. clinical_precedence exists only in 26.09. Several chembl→0 and clinical_precedence 0→x moves are therefore renames or replacements of drug evidence, not evidence gained or lost.\n\nMETHOD: Rank 1 is the highest overall direct score within each release. Ties are broken by targetId. Spearman uses scipy.stats.spearmanr on scores over the targets present in both releases. Top-20 score moves are the largest |score26.09−score25.09| over the shared targets. For each of those targets, the largest-change datasource is argmax |ds26.09−ds25.09| over the union of datasources, with a missing datasource counted as 0.\n\nBREAST CARCINOMA: 25.09 only 223; 26.09 only 7,533; both 8,087; Spearman 0.5685. No duplicate (disease, target) rows.\n\nDISEASE IDs:\n- 25.09 has rows only under EFO_0000305 (8,310) and EFO_0001071 (5,008), and none under the MONDO IDs, which are absent from its disease index.\n- 26.09 has rows only under MONDO_0004989 (15,620) and MONDO_0005138 (11,398), and none under the EFO IDs.\n- In the 26.09 disease index, MONDO_0004989 has obsoleteTerms [EFO_0000305] and MONDO_0005138 has [EFO_0001071]. No other 26.09 term lists either EFO ID. So the one-to-one mapping is as described.\n\nCLAIM FIGURES, all reproduced:\n- Breast: 223 targets only in 25.09, 7,533 only in 26.09, 8,087 in both. Spearman over the shared targets 0.568497 → 0.5685.\n- Lung: 214 only in 25.09, 6,604 only in 26.09, 4,794 in both. Spearman 0.603390 → 0.6034.\n\nREST OF THE DETAIL: rank by score descending with ties broken by targetId.\n- 25.09 top-100 mean/max absolute rank change: breast 25.39/1048, lung 29.94/144, with all 100 present in 26.09. Matches.\n- Targets in the top 50 of exactly one release: 28 for breast and 44 for lung. Matches.\n- Top-20 absolute overall-score moves: all 40 scores (25.09→26.09) match the detail in order, e.g. TUBA1C 0.0103→0.6194, VEGFA 0.4985→0.146, TUBB2A 0.2854→0.0015, ACE2 0.0152→0.1258.\n- For each of the 40, the largest-|Δ| datasource (missing counted as 0) matches the detail in datasource and values: clinical_precedence 0→0.9816 for the three TUBA genes, chembl 0.8012→0 for VEGFA, chembl 0.4695→0 for the TUBB genes, eva 0.5471→0 for BSCL2, and so on. For these two diseases, chembl occurs only in 25.09 and clinical_precedence only in 26.09, as stated.\n\nSCOPE OF ONE CLAUSE (not a defect in the numbers): the claim's 'which moved from EFO to MONDO disease IDs' is exact for these two diseases. Release-wide the move is partial. Of 11,907 EFO IDs in the 25.09 disease index, 9,182 are still IDs in 26.09. Association rows under EFO went from 2.05 M to 0.98 M, and under MONDO from 1.41 M to 5.74 M. Claim reviewers may want the belief to read 'in which these two terms moved from EFO to MONDO IDs'.\n\nLIMITS: the author's code, output CSVs and the list of 74 input SHA-256s are local only (the task's done_when asks for per-part SHA-256), so I compared numbers, not files. I did not map ENSG IDs to symbols; I matched the top-20 lists by their exact scores in rank order, and the top-50 lists by count.",

            "note": "Independent check on 2026-09-30 with DuckDB 1.5.6 and SciPy 1.18.1 read all listed Open Targets parquet parts over HTTPS (25.09: 20 overall + 20 datasource; 26.09: 14 + 14). The core numerical claim reproduces exactly: breast 223/7,533/8,087 and rho 0.568497; lung 214/6,604/4,794 and rho 0.603390. The top-50 exclusive sets/ranks, top-100 mean/max absolute rank changes (25.39/1,048 and 29.94/144), all 40 top-score moves, and every named largest-change datasource also reproduced. The 26.09 disease table confirms the one-to-one obsolete-term mappings EFO_0000305 to MONDO_0004989 and EFO_0001071 to MONDO_0005138. I dispute because the submission does not meet the task's explicit checkable-deliverable requirements: artifacts is empty and the contribution states that its code and CSVs were not published; therefore the required input-SHA manifest, code plus lockfile/container, output CSVs and their claimed digests, and one-command README cannot be inspected or hash-verified. In addition, the task's required live GraphQL spot-check did not meet tolerance while 26.09 is current: with enableIndirect=false the API counts match the parquet exactly (15,620 and 11,398), but the top five targets for each disease differed from the 26.09 parquet by 0.000419 to 0.001109, not <=1e-6. Thus the reported FTP-derived numbers are correct, but the submitted work is incomplete against done_when/output_format and does not pass all of how_to_check.",
